So my basic setup is the water boils in a stock pot, the sealed lid has a fixture to which the silicone tubing is attached. The water boils, steam goes through the tubing and into the collection tank.
I run the water twice through the distiller, and it still seems to be leaving spots behind when allowed to dry on a shiny surface. Is distillation alone not enough to remove mineral content from the water? Or am I doing something wrong?
Distillation has an effect called "carryover" where droplets of the water in your boiler (your pot) carry over into your steam. This will contaminate your distillate. It is influenced by how hard you are boiling the water (think of what the water surface looks like when you have a good boil going on) and the level of the water. The closer the water level is to to the top of your pot, the more likely it is for droplets to be carried off with the steam. You do not have an ideal set up for distillation. So if you keep the level down and reduce the heat input, you could have a better product, but your production rate will go down, as well.
I could suggest something. You could connect your tubing to a a small jar before it goes to the collection vessel (condenser). It will condense some of the steam as it warms up, but then it can act as a place for water droplets to fall out before they get to your collection vessel. Industries use this all the time, they call it a "knockout drum".
